I did not understand what you wrote about power management. Can you explain further?

 

In system profiler, it "sees" usb 3, but if I plug a usb drive into a USB3 port it does not mount, and there is no blinking LED on the drive.

but when i got to step 5

5. Download InsanelyRepairPermission and repair and touch with

sudo InsanelyRepairPermission -rt /

I got this error:

Error: can't repair perssion on apfs formatted Volume, exiting!

I downloaded RehabMan-Generic-USB3 link. What do I do with it? Do I run the executable, or just put the GenericUSBXHCI.kext in my Other folder?

No. No blinking, no alerts.

I'm beginning to wonder if my Motherboard is going bad. Today when I tried to boot it up, NONE of the USB ports on the board worked. I couldn't get it to work to go into BIOS or in the Clover boot screen. Switching my KB and Mouse to the pci card USB port let me continue booting. Once the computer booted into Mojave, my USB 2 ports worked again, but no the USB 3 still.

 

Weird.

As dumb as it sounds have you tried to factory reset your bios? Like properly? Turn off, pull bios battery, switch jumper etc.

I didn't pull the battery, but I did just short the CMOS jumper. After, when I booted I had to reset some of the BIOS settings, but USB still didn't work.
