rintamarotta
For me the fix was ticking Clover -> Driver64 -> XhciDxe-64 when installing Clover. My clover install consists of boot0af, CloverEFI 64bits SATA, XhciDxe-64, OsxAptioFixDrv-64 and PartitionDxe-

cdrhoek
I had this problem with the mouse and keyboard. I deleted GenericUSBXHCI.kext from S/L/E and fixed the problem.
eject
For me the fix was ticking Clover -> Driver64 -> XhciDxe-64 when installing Clover. Cheers, this solved it for me as well on a Z87N-WiFi (although I havn+t checked if USB3 is actually working, but all the ports are working again at 2.0)
pbryanw
I've also deleted GenericUSBXHCI.kext and used XhciDxe-64 instead. You can use XhciDxe-64 on a UEFI boot by unticking "Install for UEFI Booting only" in Clover setup. Your UEFI boot will still continue to function fine. Also, a side effect of using XhciDXE-64.efi is that the long pause after shutdown I've experienced with Yosemite, has been fixed. EDIT: And sleep works perfectly now.
