Did you install clover on your Sierra HDD as well? If yes, that's not normal. Maybe reinstalling clover on your Sierra HDD once more solves the problem. You can mount the EFI partition on your Sierra HDD and make sure that the Clover is installed correctly.

No not really, but what I suggest is that you reinstall the latest version of clover on your macOS sierra ssd and replace the ACPI,Config.plist,kextd and themes from your mavericks EFI
