No, I don't think you will have to format your Mac partition when you change your motherboard... I changed from a P5B to a Gigabyte P35-DS3 and didn't need to format, only had to install audio drivers. So, I think it should work for you too. Btw, I read in your sig that you have problems with ntfs3g. You should get Paragon NTFS for Mac OS X.
