I have a Thunderbolt firmware update (1.2) which I've installed it twice and still comes out as a new update.

My computer doesn't have Thunderbolt.

 

What can I do to stop this?

You could ask the developers to update smbios definition, so OS X updates assumes you already have this update or right click and hide that update ;) ...

I currently use iMac late 2012 SMBIOS as it doesn't KP and AFAIK it's the most similar one which the GPU power saving mode works.

 

You mean Clover developers?  if this is a widespread issue (which doesn't seem to be) I will contact them.
