everdone
when updating to ElCapitan from Yose via the AppStore (using Clover boot loader) the normal process is the Install begins and then the computer restarts. At the resulting Clover screen select to boot from OS Install (not Yose). The boot process will proceed and should end with El Capitan installed over Yose. I have done several installs this way and had no problem installing on top of an existing installation. The only thing that will not work is an app that will not work in the new OS (need a later/updated version of the app).
