VoodooHDA works with a select few models from the X-Fi line and for older SoundBlaster cards (Live! and Audigy) there's an OS X version of the kxproject driver. Use your on-board audio for OS X and leave it disabled in the Windows device manager, unless you need it for some reason. I have an X-Fi and an external Focusrite USB audio interface (the on-board audio works fine with OS X but it's currently disabled) both connected to a small Yamaha mixing console.
