If I run the version that came with Mac x86 in Rosetta it will do the same thing. Here is what console reports when I try to open preferences.

OK OK, there is a solution :

 

In fact, there is a bug in Safari when you choose the option Block Pop-Up Windows because after that the option Preferences doesn't work.

 

So you have to remove ~/Library/Preferences/com.apple.Safari.plist to the Trash and restart Mac OS X. Try also in Safari the option "Reset Safari...".

 

Let's know the result.
