Re-running the setup assistant makes no difference here. The keyboard layout I picked during installation is cast in stone and I just cannot change it to the one I want.

 

Changing to the one I want via Input Sources works for a while but eventually it gets rest back to the system default one and my @ and " gets swapped.

 

Surely the setting must be stored somewhere.

Here's how to do it.

 

Pick Japanese as an input language. Select one of the options (like Romaji). Your previously greyed-out default layout will now be selectable. Uncheck it, pick the layout you want to use and then uncheck Japanese. Your preferred layout will now be selected and greyed out.
