As it seems nobody knows the answer to my initial question I've decided I'm going to try and synchronise the partition tables by hand, that is, making them match in size by using a tool which doesn't see the GPT and just directly edits the MBR (Windows does that apparently, hence my problem in the first place) and one which does see the GPT. My first thought for editing the GPT table was gparted, but I've heard it can mess up the bootloader? To that effect, what partitioning tools do people use to resize partitions on their dual boot setups?

Don't know, but if you're worried about losing the bootloader, just make yourself a nice boot-132 or Chameleon boot CD before you start messing with the partition table.

 

If something goes wrong with the boot sector you can always boot using the CD and then reinstall the bootloader to the hard drive.

 

There are several guides available on how to make your own boot CD.
