SUCCESS 10.6 on EP45-UD3P, but problems W/permissions

My very first install of OSX86. It was a little hairy working in the BIOS, as I've never had to do this in Mac before but I'll get used to it. I used life hackers guide basically from start to finish, I changed a few parts but motherboard stayed the same.

 

I used version 3 of the installer package. From what I see so far only up now for about 4 hours, is that I was able to update first to 10.6.2 reboot no problems. Then another update was available in software update for java, & safari, I also ran that update successfully.

Internet, sound, restart, shutdown, works out of the box. didn't try sleep yet.

 

I have one problem after running permissions fix, it reports a lot of SUID files has been modified and will not be repaired. I tried repairing first with DiskUtility, then tried OnyX. Neither one was successful. Anyone know how to get repair permissions working?.

 

Also the splash screen that displays after the boot loader to load MacOSX is different than the regular, it displays a graphic instead of the apple that reads "obey" is this normal on everyone else?

Update:

 

I did a fresh install of Snow 10.6. Then checked permissions all was fine. Then I updated to 10.6.2, checked the permissions, all was fine. There was an update after the 10.6.2. It was for :

 

Airport Client Update 2009-002 Version 1

Safari 4.0.4

Java for Mac OS X 10.6 Update 1 Version 1

 

After that update I restarted, then checked permissions, and got the permission problem again:

 

Warning: SUID file "System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/MacOS/ARDAgent" has been modified and will not be repaired.

 

I got this warning before installing any third party software at all. This is a clean install no modifications.

 

Does anyone know why I can't repair this permission?
