Do it while running from your install disk.

I know what you are talking about and I would like to get to the bottom of this too. This is not just a Intel Mac or Hackintosh thing either, I have the same problem with my PowerMac G5. The last time I messed with, OSx86 10.4.3, repairing permissions using the install disk did not help.

Well on my ibook (rip) once i repaired permissions they stayed repaired. So say typically after installing office 2004, permissions broke, i repaired them and that was the end of that. Now on my hackintosh always dvd bits, and widgets need repairing, almost as though they actually aren't repaired, and no repaired permissions slow things and cause problems, now my system runs spot on, but i don't like this permissions error, and all improvements are welcome.

I just repaired permissions on my G5 using the 10.4.0 installation disk and they stick but only for the installer's Disk Utility. Back in 10.4.5, it is the same story. Perhaps permissions have changed from 10.4.0 to 10.4.5.
I am going to boot my G5 in Target Disk and try reparing them with my PowerBook in 10.4.5.

I haven't tried using the install disk as i never had to on my ibook, just normal disk utility, will try tomorrow, though my disk is 10.4.5, so can't see the install disk utility working any different.

This does not work, because Disk Utility would not let me repair permissions over FireWire. I am installing 10.4.5 on a second partition on my G5 to see if that can be used to used to actually fix disk permissions.
However, I am being to suspect that this is Apple's problem, a bug in OS X.

So, I set up a second 10.4.5 installation to repair the first and I get the same results. Not are the permissions "wrong" for the new system from the get-go, but repairs to other system do not stick.
This is an Apple problem and it is not the first time that I have seen this sort of issue either.

Initial reports seem to indicate that 10.4.6 solves this problem, at least in part.
