It's something in installer that when installed runs some command and automagically lets independence see it as jailbroken. The only thing I find independence useful for is kicking a phone out of recovery mode, which it will do to a jailbroken or non-jailbroken iphone. It's every other app that would customize your phone. The only fix I know is to jailbreak it with an application that Jailbreaks it correctly.
