You can try this suggestion from the Google forums,

What worked for me: Deleting the files "Cookies" and "Cookies-journal" from my profile.

Step 1: Quit chrome.

Step 2: Find your profile. In OSX it was in "~/Library/Application Support/Google/Chrome/Default/". In Windows, it'll probably be in "%USERPROFILE%\Local Settings\Application Data\Google\Chrome\User Data\Default" for XP or "%LOCALAPPDATA%\Google\Chrome\User Data\Default" for Vista/7. If you've made more than one profile, then you'll need to find the appropriate one (and probably know enough not to need my further instructions).

Step 3: Delete or rename the two files "Cookies" and "Cookies-journal"

Step 4: Start Chrome, log into sites (being sure to enable "remember me" type features)

Step 5: Restart Chrome to verify that the logins are remembered

As for using the other HDD you can clone the current one using Carbon Copy Cloner. It's what I use when I need to backup the full drive. macOS uses the GUID scheme anyway but you'll need to format it to remove Windows anyway.
