Lenovo x230 Sierra EFI from USB to Hard Drive Issue

Hello, longtime lurker, first time poster. Meaning, if I have a guide and do a lot of reading, I'll eventually figure it out. I've extracted the bios from my x230 and had it modded to remove the Lenovo white list. I then flashed the modded bios. I don't believe the issue that I'm having is related to that though. I've primarily worked with legacy units and chameleon in the past. I'm trying to use clover on this unit for better support. I've followed Bizzaro's github guide, but have substituted my clean dsdt, and created an ssdt for c-states because my cpu is an i5, not an i7 like his. Everything else is pretty much the same. What I found out is with my usb installer and edits, Sierra 10.12 and 10.12.5 install without any issue. Screen, brightness, battery and wi-fi work from the beginning. However, when I move the clover efi from my usb to my hard disk, I reboot and then boot without issue to the login screen. Once I login, I've lost brightness, brightness controls and the brightness bar. I also lose the battery indicator functioning properly. I've searched, but haven't really found anything solid for the right answer. Why after installation, does everything work if I boot with my install usb, but then have issues when I use the efi from my install usb and install it on the hard disk, so that I can boot from the hard disk alone? Aren't they the same? Thanks for any help, or a nudge in the right direction.
