Weird Problems during macOS Sierra installation

I managed to install and successfully boot into macOS Sierra, but I had a lot of problems. To sum up:

- Windows 10 created an EFI Partition too small, so I had to get rid of the Recovery partition and resize the EFI.

- Disk Utilities on the Installer didn't saw the unallocated free space on the drive, so I had to create a placeholder for the partition

Now, even after booting correctly into the OS, Disk Utilities don't see the partitions correctly, so I don't know how to install Clover correctly on the ESP.

UPDATE: Since it seems that OS X doesn't like the partition scheme created by other OSes I decided to erase the entire disk and start from scratch installing OS X first.

I was able to resize the partition successfully with Disk Utilities, but there was something weird that I've noticed, after resizing the partition the rest of the disk was assigned to another partition instead of being left unallocated. Is that normal? Anyway, to identify that I needed to delete that partition I renamed it and formatted it as FAT32.

I proceeded with the installation normally until the first reboot. When I reached Clover it detected the OS installed in the partition but it didn't show up with the right icon, hopefully it booted up and installation continued. The system was restarted again and when I came back to Clover a new Recovery HD partition was found, but the target partition was still showing a weird icon.

When I booted up the target partition I was prompted with an installation assistant that asked me where I wanted to install ... Install what!? The installation should already know which partition I've chosen before, isn't it? That assistant didn't let me to continue because it complained that there was not enough space... That's very weird, isn't it? I clicked the restart option of the Apple icon and tried to boot it up again. For some odd reason it magically worked and the installation completed successfully. The next time I booted into Clover the proper icon was shown, I booted it and completed the initial configuration correctly.

Then I tried to install Clover with Pandora's Box on the ESP, but there must be some bug there I wasn't able to boot Clover from the target disk. Anyway, I continued with the installation of Windows and... It couldn't create partitions O.o ... WHY!? I booted an Ubuntu Live CD to check what was happening and... Surprise! The disk had a hybrid MBR scheme instead of a pure GPT (-_-)

Why the hell I had a hybrid MBR after partitioning with Disk Utilities? My guess is that the Clover bootloader on my USB Stick is configured somehow to boot the installer in Legacy mode.

I'm rage quitting Pandora's Box. I will be glad if someone can point me to another tool or preferably a detailed step-by-step guide to prepare the USB stick and perform the post-installation manually.

Use Clover configurator .app to mount EFI partition and change config .

BTW you should have used Clover set-up to install Clover bootloader on EFI.

I have updated the post with more details about the issue, I hope you can help me with this.
