Allan
Try reinstall your OS X, i don't mean format your partition, but reinstall and your files will be kept. But make a backup of course...
james341
Do you mean download the dmg and install it from usb? I think this is my only option because I can't load the installer it also crashing Will it delete my clover set-up? Also should I make the USB with the clover method from the start or just to put the installation on the USB and install? Thanks
Allan
Yes, create a USB installation, and reinstall OS X. If you use Clover in UEFI mode, the files in EFI partition will be kept, but if you change the Partition Scheme (e.g: GPT to MBR or vice versa) the files in EFI partition will be deleted! Allan
For Clover UEFI i use this method: Criar Penboot para OS X Yosemite Is in Portuguese language, but is easy to understand.

Allan
Some motherboards brings this option. Try remove one by one of the OS X entries.
sailor25462
James, just a quick thought and side note: did you change any of your cpu settings in the bios, i.e. overclock? I had a similar problem some time ago and my iMovie crashed all the time. Set back to defaults and everything was fine again.
