So, before I jailbroke, I backed everything up.Now, after I got all my themes and new data in my apps and stuff, what would happen if I restored from backup?Would I lose all my jailbroken data?Thanks!

If you attempt to restore from an unjailbroken backup, you will lose the jailbreak data, themes, and current app data.  I wouldn't suggest it.  You may run into battery life issues and other problems.

iTunes does NOT backup the jailbreak stuff.Yep, just SSH and copy all the files, and then put them back when you restore.

The itunes backup only backs up contacts, notes, settings, and maybe bookmarks. Basically nothing having to do cydia, appstore, etc...
