I think in performance are quite similars, I'm morew worry about compatinility I am currently using an ATI Radeon HD 3870 and it works great, no problems. I used to use an 8800GT 512mb and I had the mouse lag issue that is common even on Mac Pro (real Macs). Now, I heard that 10.5.7 has fixed this mouse lag issue, and I plan to install my nVidia 8800GT again. The 8800GT seemed to give much better 3D performance in my opinion.
